Think about it as though you were analyzing the film. Thematically, the whole point of Costigan meeting and sleeping with the girl was to knock her up. Since basically everyone dies in the story, there needed to be someone to pass on the "I'm a good person" genes. Of course, it did involve the girl cheating on Sullivan but he was lying about his entire life to her, was very distant to her, and thus thematically the cheating was justified.
